Also, when returning to "blue-pill", some packages might NOT disappear but not be installable since they are in user/*, but other settings disabled in blue-pill prevented their being added to the applications list, and there is no easy way to clean up the list.

Upgrading is also seriously affected since some packages which might otherwise be invisible will be available and have a later version.  Some of these might not install (And interrupt Update All to tell you only after it downloads them) but will clutter up the upgrade page.
